Spy Squad was filmed over the course of more than one year, despite most of the film taking place on the same day.

In the original script, there was a brief prologue, a scene in an office, a break-in sequence in New York City, and a fight scene at the UN headquarters. In a revised version, the climactic confrontation occurred on a rooftop parking lot.
